@goretec what type of endstops are they? Some optical endstops intended for 5V operation don't pull the output low enough when powered from 3.3V although the LED may still light up at less then full brightness.
Can you share some more specific details like config files and macros so we can see what is actually going on?
config.g, homedelta.g, bed.g, and the results of M122 and M98 P"config.g" are a good start.
