@droftarts Thank you droftarts! You was correct about the endstops. They worked correctly but because they was inverted it was causings homing issues. I changed the wires on the endstops to I could remove the ! and now it's homing great. Thank you again.

@phaedrux All sensors and wiring related to the 3HC board is connected to it. The 3HC board only runs the second extruder and Hotend. I used this board because we have future plans to add more devices to the printer.

The second Hotend,Extruder,fan,temp,and second parts fan are all on the 3HC board. It is currently unplugged and just using the Duet 3 single Hotend until a fix is released to fix the crazy Z movement we are having.

I run into this issue on occasion and actually have this happening right now but have not gotten around to fixing it. My sensor is a simple micro switch with a long lever and the filament, when present in it's housing, moves the lever enough to activate the switch. There is a fine line between the lever being too far one way to allow me to thread in new filament and too far the other way to cause the switch to turn off even though there is filament.
In my case it's always been an issue of just bending that arm a tad (outward in my case) to fix the intermittent issue.

The problem is that the Slice thermistor has such a high resistance that it's very difficult to get an accurate reading at low temperatures using a standard value series resistor. The accuracy will be much better at normal hot end operating temperatures. So don't add 25 to the hot end temperature you want.

Which Duet and RepRapFirmware version do you have? Most RRF versions support an additional H parameter to the M308 command on most Duets, that can be used to correct for high-end ADC error. See https://duet3d.dozuki.com/Wiki/Calibrating_thermistor_and_PT1000_readings.

Keep in mind that if the Z probing used for auto leveling determines the bed is level the Z steppers will not be activated.

If the bed was very slightly off level then the Z steppers would only make tiny adjustments.

M584 must come earlier in config.g than any M350 and M906 commands. If it creates new axes, it must also be earlier than any M92, M201, M203, M208, M350, M566, M574, M667 and M669 commands.
