Why would you want to (mis-)use the E-stop pins, when there are tons of other unused? GPIO pins on the expansion header? Or did you designate all the available pins already and desperately need some more?
If so, I'd be very interested to see what you are doing with this Duet2...

More progress:

Timings set to 4:2:0.5:0.5 and now things are moving! Not sure why this mattered but, here we go.

Which version of the thermocouple board were you using? The newer MAX31856-based board is much less noise-sensitive than the older MAX31855-based one.

I found success by wiring the Blue wire to GND and the Brown cable to the "in / XYZ stop" pin.

That is a 12v LED strip -- I believe the fan I previously installed was 24v. When it died, I tried to probe the fan 2 ports to measure voltage and I think I shorted the fuse at that point.

I put in a 12V fan, tested reinstalled a 1A fuse and the LED's seem to be dim now.

Always-on fans are not controlled by mosfets. If your Duet is revision 1.03 or later then perhaps you shorted the fan out or connected it the wrong way round, and the 1A blade fuse for the fan has blown.

@atfphoto great point, yes static build up may well be the cause of the issue.

@kzamani if you can run M122 that would be helpful.
