I'm adding an external 5V PSU to my Duet Wifi. Should I tie the grounds from both the 5V PSU and the main 12 PSU together or not?

If you feed the 5V power to the Duet via the 5V_PS connector, then the ground pin of that connector is already tied to VIN ground on the Duet.
