sanity check: do I need to change stepper motor phase wiring?

Okay so I am in the process of installing duet 2 WIFI on my Artillery Genius. The duet wiring guide says that the stepper connector wiring for other popular printers should match the one needed here, with the 2 left side pins doing one phase and the two right side pins doing another. However, on the board end (and not the stepper end) the middle two wires are swapped for the some of the steppers and for others they are not.
I do not want to blow the drivers, at first I thought this was just to swap the direction of the motors, but that turns out to not be it, so yeah, could use some guidance!

in section "Identifying the stepper motor phases" describing how to test whether the wires are correct. The two left belong together and the two right belong together (black+green and red+blue in the document) with respect to the connector.If it doesn't fit, you have to rewire (sometimes it's possible to remove the wire and replug without destroying. There are little hooks inside which you need to press with a small screw driver and gently pull the wire at the same time).
If 1A and 1B are exchanged (or 2A and 2B), the rotation will be reversed, but this can be corrected in the configuration by setting S1 or S0 in the M569.

@joergs5 Yeah i was gonna crimp and put new connectors anyways since the current ones only kinda fit. I know that you can reverse the motor direction by flipping the connectors on one phase. However, here the middle two wires are reversed, so from one from phase 1 and from from phase 2, also this is on only some of the stepper connectors, any idea what that could be for?

If the stepper motors have 6-pin JST connectors on them (of which only pins 1 3 4 6 are used) then there are two common wiring schemes for such connectors. One of them requires the two middle wires to be crossed at one end of the cable.
I suggest you verify for each motor+cable that the two pins at one end of the 4-pin connector that you will plug into the Duet are one phase, and the two pins at the other end of the 4-pin connector are the other phase.
