Have you considered asking your local glass merchant to cut you a new bed from 3mm or 4mm float glass? Ask the glass merchant to smooth off the sharp edges after cutting. Float glass is normally very flat, but check it with a straight edge.
There isn't a limit to how much bed compensation can be applied. Compensation is interpolated between probe points. To check that it is working, command the head to e.g. Z=0.5mm, then move it over the same coordinates that it probes when you run G29. You should be able to slip a 0.5mm feeler gauge under the nozzle at each point.
If you are using bed compensation tapering, then make sure the taper height is many times (at least 20x) the maximum height error. For example, if the maximum height error is 0.4mm then use a taper height of at least 8mm.
The origin marker should be at minimum XYZ because the arrows indicate increasing values of XYZ. Depending on the orientation of the axes in your printer, the default orientation of the height map shown in DWC may not match your printer.
