Intermittent Extruder Issue

I got my XYZ set up and working but I am having issues with my extruder. It will extrude perfectly for a few mm and then it will stop for a few mm (XY movement still occurs but no extrusion) and then start extruding again for a few mm over and over. I thought maybe it was a torque issue (non geared mk10 extruder) so I tried increasing current and reducing microstepping but issue persists. Does anyone have any other ideas as to what might be wrong? I have an e3d gold hotend.

Does it extrude when you command extrusion from DWC?
If yes then the next question would be, which slicer are you using?
If it is Cura, you must use absolute extrusion mode (Duet uses relative extrusion mode by default) -

Just a quick update, I think I solved the issues. I discovered that I had the wrong thermister B value for my hotend. I fixed it and ran a PID tune and now I'm still getting alot of underextrusion but it doesn't stop and start like before.
