When you commented out the M558 in your config.g the firmware defaults to manual probing (M558 P0) when you call for a probe (G30, G29) that's the pop up with jog buttons.

Yes, you can use the Pi as a router. I'm using something similar on my Duet Maestro and Pi:

Yes agreed. Every machine is different and every user has their own preferred way of doing things, so the more "options and dials" the better (as long as people are able to choose whether or not use them).

The reason I asked about it possibly being a crossover cable is that the Ethernet port on the Duet does not do auto-switching. The 15 to 30 second delay that you see might be due to your router being in a state expecting a direct connection, and giving the Duet some time to cross the wires over before it does so itself.
