E-Steps calibrated but still overextrusion

Hi! First of all my setup: Ender 3, Duet Maestro, Hemera, Bltouch and new motors for Xyz from ldo.
How I check my steps/mm: I take my calipers and mark the filament 12cm before the entrance to the extruder. Then I let my printer extruder 100mm and check if 2 cm is left and adjust my steps/mm accordingly.
My current value is 397 steps per mm which is quite normal but when I print a single cube in Simplify3D to calibrate my flow I have to set it to 90% to get the wall-thickness that I set in the slicer.
When I calibrate my flow in Prusaslicer I get a flow 98% which is normal.
However, when I then try to print something with that flow my prints look awfully over extruded.
I also get no strings with only 0.1 mm of retraction, so I guess something must be messed up.Any help is greatly appreciated.
