Motor idle noise can often be reduced by changing the off-time in the stepper driver configuration. There is a thread about how to do this (search for "motor idle noise"). It's even easier in the new 2.02beta1 firmware, because there is a separate M569 parameter to set the off time.
Forgot to mention, i am allready on latest beta.

Duet Wifi does not support stealthChop but only spreadCycle. I am not sure what will be selected when you use S3
here but I guess it will fall back to spreadCycle.

What are the specs of your motors? Especially rated current, resistance and inductance?
Hard to say about the specs. They are stock tronxy and no data available. They are Nema17 40mm long.
