@Nicolas-BOYARD I am not sure its a limitation in the firmware, ans @gloomyandy pointed out, how can the firmware know what part of the heightmap to apply when the axis is in an un-homed state.

What is the sequence off steps that you would be expecting to happen in your case when you home the X axis (lets assume the other axes are homed at the start of this X axis homing move).

It seems to be solved. I just tried to connect each pin of the duet marked "used" (with dupont connectors), according to the wiring scheme , to my Raspeberry and they communicate. So I freed the GPIO 3.

I use a Lulzbot Taz 5 (old one) power supply for my printer. I chopped the cable and used the wires how I saw fit. It came with a ferrite bead between the PSU and controller, and I left it in place. It uses a meanwell 500 W PSU.
