Delta D300VS issues from 1.16 to 3.1

Updating my working D300VS from 1.16 to 3.1 firmware, config.g posted here, G32 and Mesh map look great. First layer always starts too low to the print bed, I have to microstep is back so it'll extrude and stick fine. Print goes mostly okay for the first few layers then starts to drag across the area where I have any infill. My retraction height is set to 0.4mm and also tried 0.6.
Manually setting the height via Z92 Z0 leads to the print nozzle crashing into the bed, despite the FSRs. If I clear via M561 then the autocalibration reports fantastic values, the map calibration does complain if I don't manually run a G30 before so it knows the z heigh. I have to micro-step the print head up by 0.5mm or so and it'll start to print a good first layer. There's something off about my layer adhesion and eventually the print will just mess up. Any ideas, thoughts, or suggestions are welcome!
Supports feel like theyre printing fine after that initial too low first layer, so mb that combined with retraction settings? Using Simplify3D to slice, which i haven't had too many issues with before, but will try a new app if this doesn't work. I also updated the PEI covering, with a new e3d version. Mine was old but I thought they last forever and this one is more precision cut so hopefully it'll help.

also disassembled, cleaned and cleared the hot-end, replaced the PTFE tube and the extrusion is working just as expected. Halp!
